Q: I noticed all or some of my visual invoice and report templates are gone or not showing up in the program.

Visual Templates Now Stored within Database
You should check inside of the folder located at:
Home/Library/Application Support/Studiometry/NewTemplates/
Inside of that folder you'll have your visual template files. To re-import the files into Studiometry, just double-click on each file and it will open in Studiometry. You can then save the template and use it within Studiometry. Chances are that your files somehow go unlinked from your data and that's why they aren't showing up in the program.
