I have one client I do work which I invoice but I work on many different clients through them can you have project folders under one client??

Unfortunately this can't be done. There is however, in Studiometry11, the possibility to have projects inside projects. Maybe this feature will be build for clients as well.
We do this .. for financial services organisations for whom we act ..
We have the principal client set up as the client. When they refer work to us for particular clients of theirs, we preface the project folder with the client name and then a brief description of the particular project .. i.e. [main client = xxx Ltd] // [project name = xxx Ltd (which is the sub-client name) - description (which is short description of work being done)].
We then create a contact within the client contacts for billing purposes for that particular project - i.e. contact will be called [xxx Ltd Billing Address] and we then complete the address details for that client .. something like : The Directors / xxx Ltd / address details).
Our main client has a reference to itself (alphanumeric - e.g. [XY1234]), and each project matter has its own numeric reference (e.g. [1234]). Billing picks up the main client reference (so we can always track how much work we've done on a referral basis for the main client), the matter number, and a generic number sequential for the invoice reference itself (i.e. [123]).
This may be a bit of a work-around, but info provided by way of help, to see whether this might work for you.
